Have an automatic maintenance task that runs to clears the files we keep seeing in the temp folder such as .merge files, also the SSFoldercache files in the server user folder and all other files that stay and never get deleted.. After a while we have hundrend of thousands of files that need to be deleted but are never deleted such as those in the SSFolderCache folder, some are going back several years.

You should not delete SSFolderCache - this folder is used to hold server-side cache and deleting it will defeat the purpose of having cache. Check http://web.synametrics.com/SyncrifySSCache.htm for details.
Syncrify will eventually delete files from the TEMP folder. However, if you're running out of disk space, you can safely delete files older than 5 days.
