I have some files that are too large to backup across the internet (1TB plus) so I excluded them with a filter. I used a sneaker-net to transfer them but Syncrify then wants to either delete the file from the server or create a new folder with the number 1 appended to the name depending upon how I mess around on the server. Is there some way to accomplish what I'm trying to do?

One way is to let Syncrify start the backup process normally the first time. However, as soon as a few bytes are transfered, you abort the backup. This will create the necessary file in the right path on the server side. You then seed the file in the same location.
Note that Syncrify looks at three things to determine if the file needs to be pushed: File name, size and last modified date (LMD). Make sure LMD is same after seeding, if not run "Initialize Seeding" from the Tools menu.
